You mentioned that you replaced all your EGR equipment, but did you clean the passages? I don't mean spray some cleaner in there, I mean remove the throttle body and clean them with a coat hanger or screw driver. I had many EGR problems in the past with my 1997 F-150, replaced everything as you did, just to find out that the passages were clogged and I wasted money. Good luck, hope this helps.
As far as a misfire, remember there are only 2 basic things that you need to check fuel and spark, since you mentioned that you changed all plugs, wires, and coils I would say start with fuel. I recently had 3 injectors clog, I ran 2 cans on B-12 pressurized thru the fuel rail and it cleaned it right up.
I can go into more detail if needed, FYI I will be ford factory certified tech in 5 months time.
