99 duratech, 90k miles, have a terrible noise eminating from the trany (I think) when I first start the car in the morning. Sounds like a fan cutting through a fan shroud... last about 10 seconds and subsides, and then reoccurs when i put it in gear and then subsides. Trany shifts fine, no clue what it could be... anyone experience something like this?

Hello and good day:
Noise admitting from the Transmission is a sure sign of some serious internal problems.
Have you checked the Fluid for any signs of small silver metal specks?
Have you gotten any Check Engine Lights?
Are you absolutely sure it is coming from the Transmission Housing? It may be coming from the Engine.
Here is a couple of links you may find interesting:
Noise DOES appear to be coming from trany... put a long funnel in the filler hole and noise seemed to transmit through it.
No metal in fluid
No warning lights
and craziest part, NO driveability symptoms...shifts as good as ever.
Noise is getting progressively worse though... wish i could describe better... maybe like a dremel cutting through a sheet of aluminum.... definitely not a squeak or chirp like other trany noises i see described here.
Have you checked to see if the fan blade has in fact made contact with the shroud? Sometimes that is a sign of a broken motor mount. Not saying that is your problem here necessarily but just thought I'd throw it out there.

fan was first thing i checked... noise jumped to new level today... instead of 10 seconds at start up i had it for first few miles.... revs with the engine, definitely a moving part. sounds kind of like a pully noise if the bearing wore, but its coming from the trany side of the motor.... driving me nuts. Still no driveability issues... shifts fine.
starting to sound like the whine of a supercharger.... gets worse daily... guess the big bill is coming soon. Again, more pronounced on first startup of day and first few miles of driving... not a rattle, noise revs w/ rpms.
think i figured it out.... seems like it's the front pump in the trany. Ugh, 1k to have fixed... 4-500 for the part to do it myself. Found a few how-to's with pictorials on the web for a 97... here we go!
