In a word, everything! In addition to the engine and trans, you would have to change the exhaust, rear end, brakes, suspension, plus some wiring harnesses and programming, to get the same balance and performance as a GT. Unless you are really attached to the car, it is much less expensive to trade it and buy a GT, or buy an entire junkyard GT with every part you need and then swap parts.

Just put a turbo on the 3.8. Or sell the 3.8 and buy a 4.6, way too much work to just swap engines.
