Sounds like you need to "Bed" the brakes. To do this, you must have either new or freshly turned rotors. The idea behind this procedure is to transfer a slight but uniform amount of brake pad material to the rotors. To do this start by finding a highway with little traffic. Accelerate to about 70 MPH and then brake very hard and let off easy just before you vehicle stops but do not let it stop completely. Do this several times until you brakes become hot enough that you can smell them. Just remember to never stop completely while performing this procedure because you will deposit a large amount of material in one spot on the rotors which will make you brakes have a bad vibration and you'l need to turn them again because you won't be able to remove this lump area.
