I too have a similar problem with my EFII XR6, its runs very well when driving, she has just been serviced (the leads are near new, new plugs, new oil and filter) but the idle still feels like it miss fires or similar (quite rough). I've read other topics on this and most say that the EF/EL Xr6's have always had a rough idle due to various things (i.e cam size?). I even tried different service station fuels (i always use premium though).
My car is basically stock standard atm, with 157K km on her, is there something i can do to make her idle smoother that i havn't tried? or is it just down to the age of her ?
It could be injectors, might be worth getting them cleaned and serviced. I dont know the ignition system on efs, but the modulator or the coil may be on their way out. (Pull the metal brackets off the coil and look for cracks in the insulation) [Modulater ef?????????????? Im not sure.] Or, it could be the idle adjustment too low or something to do with the idle speed motor????? Id probably try the injectors first.

check your idle control switch on the throttle body, run it with it out for a bit then put it back in see if it makes a difference, may be loose or need replacing, i've replaced mine once

Sounds like a stupid question, but hey, if i don't ask i won't find out.
Where is the throttle body located? does someone have a picutre of where its located on a EFII XR6? and explain what i need to do to test the idle
i put this pic up for you nath throttle body XR6 pic
go to the DIY page it will bring up the throttle body pic
pull out the idle solenoid (its a plug on top) see how it runs then put it back in the computer should recallibrate itself
sorry bout the size of pic i only got paint on the computer at work
