Anyone able to tell me why the EA 3.9 CFI has 2 throttle position sensors?
I only have one connected up and I'm thinking the other must connect to the 4 speed auto somewhere, coz since I replaced the head the car won't change into 4th gear now

Correct. If you've got a 4 speed and a 3.9, you should have 2 TPS.
And yes, if you're car is clunky changes gears and won't go into over drive, then it's likely to be your tps.
The connection to the trans runs from somewhere on the drivers side, round the back of the rocker cover, then under the manifold.
It'll be in a black tube, with a chunky three pin connector on the end of it. It is independant of the inlet manifold loom and the ecu loom.

I've been driving around for a week with no 4th gear.

A week! That's nothing... after I did my multi-point conversion, I drove around for 4 weeks without it... I totally rewired the connectors on the tps twice, and it wasn't till I was stuffing around with the heater that I noticed it wasn't connected properly.
Drove me insane.

I just plugged it in and went for a drive .... works a treat now.
When I disconnected the wires, I was pretty sure that there was nothing connected to the 2nd TPS .... I was wrong though.
