Where the tailshaft goes into the auto trans (3spd) there is about 2 inches of silver metal where it looks like it has either been rubbing or has come out of the transmission..

Any ideas?

You will normally see about 1/2 inch of polished surface if the weight of the car is still on the suspension. You may see 3/4 to maybe 1 inch if the wheels are hanging. Two sounds very excessive, I'd check your rear suspension.

2" does seem excessive (what sort of driving have you been doing, rallycross?)

It is a slip joint to allow for movement of the rear suspension.

well my rear suspension coils are pretty stuffed so maybe thats it..
