Yep thats what ended up being wrong with mine the c4 and c2 hub were both cracked and were leaking oil internally quite bad. Anyway I got it replaced with a reco one which cost me 1650, probably failry high but it comes with 2 year warranty which is not to bad at all. Hopefully you got the 95 LE upgrade, this has a stronger C4 hub, its probab;y standard practice now, or they may even have a newer recon kit nowadays.
It shouldn't run rough by the time you get it home. The ECU would have to 'learn' the new trans settings and after that it should by normal. You could disconnect the battery for a while, say overnight, this will then force the ECU to learn about the new trans next time you drive. If its still rough, i'd be talking to the reco guys, something may not be adjusted correctly.
