2000 Escort ZX2 Timing/Starting prob

Hey everyone. Sometime mid to late last week we (Me and my boss) got a 2000 Escort ZX2 2.0L ZETEC that came in with what the customer described as a miss, he left it since we were busy at the moment (BTW The car sat for a year or more, the kid just got back from Iraq). Later on I went out to the car and pulled (Sorry can't remember the exact code) a code that I believe said VCT (Variable Cam Timing) Over retarded Error. I also noticed a jumper sitting on the floor of the car, the battery was prolly dead for sitting so long. This was indeed the fact, since she didn't turn over on her own. Hooked, up the jumper and she started up. She didn't have a miss, but she was deffinitly running rough, I assumed the timing belt needed to be replaced, but since the car sat for so long and the battery was dead I let her run for awhile, to get the charge back. I went out a few hours later to see how she was doing, only to hear a clunking coming from the timing cover. I turned her off ASAP and called my boss out, we tried to turn it over after I turned it off and she would just crank, looked in the oil filler only to see the cam wasnt turning under cranking...ok belts shot. Pushed it in, took her apart, a large piece of the belt had no teeth. Ok simple timing belt...hahah only if it was simple. Here we are almost a week later, belts in, no prob...it has NO spark, none what so ever. We CAN NOT figure it out, everything's lined up and good but no damn spark. She has power going into the coil, but the coils not doing anything. We swapped out the coil pack for a new one, still nothing. He does have alot of aftermarket systems in the car (Auto start, alarm, etc). Is there anything we missed here? BTW we also didnt have the timing peg that you have to put in, behind the cat, so we fabricated one, which seems to have done the job, since the crank wont turn after a certain point once the peg is in.

But we're going nuts here and its tieing up a lift, not to mention our time. If there's anything we missed please let me know. Thanks.
