Take it back to the dealer and get them to repair the inconsistancy. The guard is a problem though when you want to sell the car, because if it is moved it will apear that you have had an accident and needed a new guard.
The interior plastic can definately be fixed without drama. Call Ford CRC (Cust. relations) and let them know as well.
I personally don't have the troubles you have, and I disagree with the dealer saying that they all have the same construction issues, I don’t have yours. (See pictures 1 and 2)
I do have two little misalignment issues, but the dealer has agreed to fix them at the next visit. (See pictures A and B)
As for the front windscreen panel, I don't see that as being wrong. There is some slight movement in panels and you will need drainage gaps.
Get the dealer to sort it out and ring Ford if you are still not happy.
Like all new models there will inevitably be construction issues, to which these are usually ironed out as the construction progresses.
I have seen similar construction issues (particularly plastic) in a lot of different brands, including Holden, Toyota and Mitsubishi, all Australian made.
new up date
ford finally back down and will fix all problems
i have from photos
also replaced left side door seals (the one up the top) factory stuff up
try to hound your service manager because i now think mine now hates me
if you can just go there every day they hate that and tell them that you will talk to the dealership owner if nothing happens
I almost choked on my Wheeties when I saw that misalligned letter "I". That is just shocking.
I had the vehicle for two days before I noticed the missaligned "I", and the dealer didn't even notice it. I had to point to it before he said "S...T". A said we'll fix it. So even through dealer delivery you can still miss the finer details. I don't think any friend, work mates or family have even noticed it yet.

I asked my dealer to repair my hill descent control, as I had the button on the dash (ex demo so I never ordered hill descent control). The service department looked at it and informed me there was no HDC fitted to my vehicle, so I asked him why Ford fitted the button. All he could do was shrug his shoulders.
Even though its ex-demo, you bought the vehicle believing that the vehicle had HDC. Now unless they have shown this on the contract, it should have come with HDC. They should add it or refund the cost difference.
You could always argue under consumer law... the part that mentions "fit for a purpose". If you bought the vehicle with the intention of going off-road and requiring HDC and have purchased the vehicle in good faith, then the vehicle in not fit for the purpose you bought it for and even more could be construed as a blatant misrepresentation.
It would be like a dealer putting a fake supercharger in a vehicle.
We have a Territory and it is a rip snorter, we sold a 99 chellenger to buy the Territory and the quality is at least as good and in many ways better then the Japanese rivals and light years ahead of the Koreans.
If you are looking for a soft off roader with perfect panel and interior fits then I suggest that you consider the Porsche Caylenne or Range Rover Vogue. The Territory out performs all in it's class and if we have any concerns at all it is only with the feul consumption, even then one doesn't expect to purchase a heavy, 4 litre, all wheel drive and expect the economy of a Kia.
