I was driving today and saw my battery light flickering on and off randomly and was almost home when my headlights/instrument panel dimmed, transmission started slipping, car started acting like the fuel pump was shutting off and none of my gauges were working ( tach = 0 , speedometer= 0 )

I let it sit for a minute and it started up fine so i let it idle for a minute and then it stalled out with the battery dying for good.

I understand several things are obviously because of the alternator but would a bad alternator/dead battery have an effect on my transmission like that?

Best to test/ replace alternator , charge battery and see if everything o.k . Would imagine that should sort out your problems , but needs fixing first anyway .

also check connections, especially grounds

Sounds like you have a bad alternator or broken wire going to the alternator. I agree with R.S. Logan get the alternator tested and you'll probably find that's your problem.
