I have a 99 Escort, and I had a knocking problem that kept getting worse too. Though I have not fixed it yet, I did take it in to my mechanic to find out what was wrong with the car (trying to sell it), and he said it was a crack in the flywheel and I would need to replace the flywheel and torque converter.
Although my car is actually worse while idling, and usually improves once I get past 20-30 MPH, so might not be the same thing, but could be worth checking out maybe. According to the mechanic who found this, it's not a common problem, though caused by wear and tear - he's been in business for 15 years and said he's only ever worked on three cars with this problem, so...
