My son has a 2004 Mustang with a bad V6. We have found a 2006 V6 w/ 57000 miles. My ? is are there any major differences in these 2 motors and will the 2006 mount in his 2004?

unfortunately, they are completely different engines. Your 2004 is a 3.8 Essex pushrod motor and the '06 has a 4.0 Cologne SOHC motor. They might both bolt to the transmission, but you would need custom mounts, an '06 ECU and harness, and maybe a custom driveshaft.
